decided to stop with his evil schemes and simply Apply for Mayor, since the previous Mayor was dumber than a potato, Mojo Jojo won the elections.
He created new laws to create Chaos the disempower the heroes, this is 10 years later, YOU will play a powerpuff girl (the one you prefer) in her late teens, most heroes and your sister are dead and you lead a very weak resistance or maybe you fight alone.

and he just returned and realized what happened while he was away
You can be:
Blossom, that developed into a proud illegal heroine and wields Major Glory's shield;
Buttercup, a lone mean anarchist who dresses Goth/Punk/Metal and got her hands on Samurai Jack's Sword somehow;
Bubbles, a hero rights activist that has Monkey as her side kick
Any of the above with any other twist that you can think about, I was just giving examples
or a new girl that professor created after the original 3 died in battle
